What's the best way to cut down a shaft that has acme threads so that it will still thread properly ? Can I just cut it with a band saw and deburr it like if it was a screw ?

Cut, debur, and run a die on it.

If It isnt heat treated, it should cut ok with a band saw,
then deburr it with a small file, An ACME type thread die
should not be necessary & they are not found
in everyone's toolbox

I consider a die as the very last resort to repairing threads I can't otherwise save on a part I can't easily replace. ACME threads are a little bit different as they aren't as likely to be rolled, but Wayne's suggestion has worked well for me.
