What would an MSD do to a stock 4.2l V6 engine, what are the pros and cons of having it, someone told me that the only thing that it would do is help it start up better, someone else told me that it gives it more HPs, which is correct? Also which box do you recommend, thank you.

What brand engine is it? What year? What else is done to it?

it is a Ford V6 4.2L, it has a K&N intake, throttle body spacer, 3 inch exhaust with a Flowmaster, aside from that the engine itself is completely stock...

My experience with MSD ignitions is limited to removing them from late model vehicles that didn't need them and in fact lost performance after their installation. Ignition systems in late model vehicles are powerful and efficient. Unless you've performed some serious modifications (big cam, increased compression, big injectors, supercharger, turbo, etc.), you don't need it. Save your money for something that will actually help.
