Your best bet is to get a cat back, the factory exhaust is pretty good.
Another option for you would be getting your PCM reprogrammed, supposedly it helps a lot with the 6.0 trucks, I think a couple companies that do it are called Wester's PCM tuning, and PCM's For Less.

I think he PCM is the next step. had a few flowmasters installed and kept 3 inch out the back but went to both sides...not a big fan of the two pipes to the same side deal. feels better off the line with the trailer.

i run a magnaflow muffler on my 92 bigblock. it came stock with both head pipes converging into a single 3" pipe, single cat and single tail pipe. i put thorley headers on it, with the 3" head pipes staying seperate, a harmonizer tube where i mounted my O2, a cat on each pipe and the dual 3" inlet magnaflow muffler with a single 4" outlet dumped under the bed. what a huge difference it made when towing.
the 6.0 allready has the dual pipes from the manifolds but i would reccomend the magnaflow muffler for sure. it has a real deep mellow sound also, not loud. the only downside is you have to gussett the inlet tubes or else they will break off.

I have a 2500HD, my research showed that you can only improve over stock by less than 10hp. Yeah I know, I couldn't believe that the stock was that good. Biggest improvements can be made with your intake, as EPA sound limitations really hit hard here. A K&N (or similar) intake system yields much more hp for much less money.

agree on the hp..its the torque i was looking for, and supposed to be about 30 ft/lbs. have the intake already and need to see if I can get any milage improvement from the computer upgrade.
